The gantry is x axis that holds the print head which rides along it. It is unaligned when one side, left or right, is slightly higher than the other side. It can be leveled with two objects of the same exact size, such as cassette cases. A great resource demonstrating the alignment process is this Youtube video by Wild Rose Builds.
